How will the cartoon deal with the fact that Ahsoka is not in Revenge of the Sith?
Do you think they will kill her off at the end of this cartoon series or will they try something else with her that keeps her from interacting with the other characters during ROTS?
Maybe Ahsoka is on some far-off planet during a mission when Order 66 happens and survives.

I'm willing to bet this is what will happen. Unless she is either kicked out of the Jedi Order or is killed in the last episode.
I feel this is a moot point, because not EVERYONE in the entire universe is directly involved with everything (major) that happens; and it'd be impossible to write a normal-length Feature Film with EVERY possible Character involved, right?

Probably, but it doesn't hurt to at least speculate where she is at the time ROTS happens, does it?
Anyway, I think she'll get killed... by Dooku. It also helps to strengthen Revenge of the Sith by giving Anakin more of a reason to kill Dooku. It also helps with Anakin's slide into the Dark side.
I have a few ideas on how she ends:
1. She is killed in Order 66 and that scene will be the final scene of The Clone Wars.
2. Ahsoka is killed by Grievous. Of course, the only problem with this is Anakin doesn't seem to show any resentment or anger in later material such as ROTS, the novels, or comics.
3. Something may happen to her that makes her resign or gets kicked out of the Jedi Order.
4. She survives Order 66 and we go on to see her in the live action show.
